막단백질은 일단 단백질과 구별되는 여러가지 특징을 지닌다. 특징들을 나열하면,

• ["Protein"]이 생성된 후, 기능을 수행할 위치인 막까지 이동해야 한다.
• 막에 존재하기 위해, 중심부분은 ["Hydrophobic"], 양 끝부분은 ["Hydrophylic"]한 성질을 지닌다.

• 따라서, AminoAcid composition상 ["Hydrophobic"] AminoAcid 의 함량이 타 ["Proteins"]에 비해 높다.
