Nucleotide substitition이 일어났을 때, Amino acid가 변하기도 하고 변하지 않기도 한다. Amino acid가 변하는 mutation을 non-synonymous mutation이라고 하고, amino acid가 변하지 않는 mutation을 synonymous mutation이라고 한다. 이 synonymous mutation과 non-synonymous mutation의 ratio를 이용해서 어떤 단백질이 positive selection을 하는지 purifying selection을 하는지 추정해 볼 수 있다.
